If I have configured eth0 in /etc/network/interfaces, but I want NetworkManager for VPN connections I have to set [ifupdown]managed=true, however network manager is being crap as per usual and the default behaviour is [ipv6]addr-gen-mode=stable-privacy

Wzup: I'm unsure what is missing then, but you seem to have no vms assoicated with the system or user pool, if libvirtd is running and your user is in the correct groups, you may just need to tell libvirt the info about the vm image.
